Slightly bewilderingly, I downloaded the game through GameFly, linked the game with Steam, and then Steam downloaded it a second time. What the hell, people.
You are best off not using the Gamefly client to download Steamworks games, just put the serial (found on the Gamefly account page) straight into Steam.
